چکیده
|
هدف: صفات تولیدمثل (مخصوصاً تعداد بره متولد شده در هر زایش) یکی از مهمترین صفات مهم اقتصادی در سیستمهای پرورش گوسفند میباشد. پژوهش حاضر با هدف شناسایی مناطق ژنی، ژنهای کاندیدا و مسیرهای زیستی موثر بر تعداد بره متولد شده میش نژاد زندی بر اساس آنالیز غنیسازی مجموعههای ژنی بوده است.مواد و روشها: بدین منظور، میشهای با باروری بالا با حداقل یک رکورد دوقلوزایی و میشهای دیگر با تنها رکوردهای تک قلوزا با استفاده از آرایههای 50k گوسفندی تعیین ژنوتیپ شدند. آنالیز پویش کل ژنومی بر پایه آنالیز مسیر در سه مرحله تعیین مکان snpهای معنیدار با ژن، ارتباط ژنها به طبقات عملکردی و مسیرهای بیوشیمیایی و پویش کل ژنومی بر پایه آنالیز مسیر انجام میشود. بر این اساس، ارزیابی پویش ژنومی با استفاده از روش موردشاهدی در برنامه plink انجام شد. سپس با استفاده از بسته نرم افزاری biomart2 ژنهای معنیداری شناسایی گردید. در نهایت، تفسیر مجموعه ژنی با بسته نرم افزاری goseq برنامه r با هدف شناسایی عملکرد بیولوژیکی ژنهای نزدیک به مناطق انتخابی و ژنهای کاندیدا از طریق پایگاههای go، kegg، david و panther انجام شد.نتایج: در این پژوهش، ژنهای afp، foxo3، esr1، esr2، rbp4، aurka،dlg1 و zglp1 با تعداد بره متولد شده در هر زایش مرتبط بودند (05/0p <). در تحلیل غنیسازی مجموعههای ژنی، تعداد 11 مسیر با صفت تعداد نتاج در هر زایش مرتبط بودند. از بین مسیرهای زیستی شناسایی شده، مسیرهای oocyte differentiation،ovulation from ovarian follicle ، estrogen signaling pathway و positive regulation of peptide hormone secretion نقش مهمی در نرخ تخمکریزی و استروئیدوژنز تخمدانی داشتند.نتیجهگیری: با توجه به تایید مناطق قبلی پویش ژنومی صفت تعداد نتاج متولد شده در هر زایش، همچنین شناسایی مناطق ژنومی جدید، آنالیز غنیسازی مجموعهی ژنی درک بهتری از کنترل ژنتیکی صفت تعداد نتاج متولد شده را نشان میدهد. استفاده از نتایج این تحقیق میتواند سبب تسریع در پیشرفت ژنتیکی برنامههای اصلاح نژادی گوسفند شود.

Genome-wide association study based on gene set enrichment method (pathway analysis) associated with litter size at birth in Zandi sheep

Abstract
|
ObjectiveReproductive traits (especially litter size at birth) is one of the most important economic traits in sheep breeding systems. The present study aimed to conduct a genome wide association studies based on Geneset enrichment analysis for identifying the genomic region, candidate genes and biological pathways associated with Litter size in Zandi sheep breed. Materials and MethodsProlific ewes with at least one twining record and others with only singleton records were genotyped using the mediumdensity Illumina Ovine SNP50 array. The gene set analysis consists basically in three different steps: the assignment of SNPs to genes, the assignment of genes to functional categories, and finally the association analysis between each functional category and the phenotype of interest. Genomewide association study for litter size evaluated using Plink software method casecontrol. Using the biomaRt2 R package the SNP were assigned to genes. Subsequently, gene enrichment analysis was performed with the goseq R package and bioinformatics analysis was implemented to identify the biological pathways performed in GO, KEEG, DAVID and PANTHER databases. ResultsWe identified different sets of candidate genes related to litter size: AFP, FOXO3, ESR1, ESR2, RBP4, AURKA, DLG1 and ZGLP1 in Zandi sheep. According to pathway analysis, 11 pathways were associated with the litter size trait. Among biological pathways, the Oocyte differentiation, Ovulation from ovarian follicle, Estrogen signaling pathway and Positive regulation of peptide hormone secretion pathways have significant association with ovulation rate and ovarian steroidogenesis traits. ConclusionsConsidering, this study supported previous results from GWAS of litter size, also revealed additional regions in the sheep genome associated with these economically important traits, presented here should be contribute to a better understanding of the genetic control of litter size in sheep and using these findings can accelerate the genetic progress in sheep breeding programs.
